What index do you mean?
Renderer > Water Flow Color Index?
He means the objects with texture transparency.
I don't possess any 3D modelling tools and don't know how to use them, so I can't tell.
But one of this objects with Transparency (alpha): 1.0 is grasj1.bin, if that's any help to you...
Ah ok, it seems like I misunderstood your post. This transparency-property is the actual source of the problem (each tree, grass, vine etc. has this property), but you can't have trees and other vegetation without them. It seems like there is no solution for this problem, so I hope that only a few people will notice it.
The last few days I've fixed a lot of... stuff:
- made a few door textures from some of the T2 doors and replaced all my fake doors (leading to "solid rooms") which saved a lot of objects
- made my first "real" custom object (a piece of furniture), that isn't just a block, to replace a couple of terrain brushes
- optimized again some terrain to use fewer brushes
- adapted a few stock objects by changing textures here and there
- added more objects (especially trees)
- added some architectural details
- asked myself if it's possible to have too many alternative routes...
- rebuilt stuff
- administrative stuff:
- installed maxres in my T2 template folder and setup a separate DromEd using windowed game mode (by using an older version of ddfix (has windowed mode, but no fog, which is why I need two DromEd-versions)).
- setup a new T2 folder for the second mission (using the above template)
- finally moved all files for the first mission to a dedicated T2 folder
- etc...

Yes, I had D3DWindower working once, but I don't trust it anymore, since many - too many - antivirustools think it's a trojan. Even if it's just a false positive, I don't feel like using it. My solution isn't ideal, but it works.
What I would really like is for (optional) windowed mode to be reinserted into newer versions of ddfix, but I seem to be the only one - and maybe it's not as easy (considering that it was once there) as I think it is!?
none of the half dozen virus checkers and malware checkers I run on a regular basis - including avast, spybot, malwarebytes, trend, and others - have ever identified my copy of D3DWindower as a trojan. I'm using v1.88 and the md5s of my files are:
yours should look the same if you're using 1.88Code:ed5a0d218b72eade7e8412e8bb86ca68 *D3dHook.dll 498a4fc8f7af3ae396c1417742525a16 *D3DWindower-English.exe cea66497fa93db4b0dd33438a2a5d6bd *Dbgview.exe 5542a32216ef640aa4993384aa40dd42 *readme.txt 3ac278537ebe779fe43e8f93bf03323e *òÔÅòDLLé¦Åæé½ò¹.txt
From where did you download your copy? Maybe I got a bad one...
I got the English translation from here (I don't know Japanese, unfortunately):
http://www.filefront.com/13838785/D3DWindower-English/ (only working link I could find)
Edit:
All checksums are the same as yours.
It started with Ad-Aware reporting it as a trojan, so I uploaded the executable to virustotal, which reported 13/43:

Maybe I'm just being too paranoid?

I uploaded that and it's the only place you can get the English translated version. I never had any reports of it being a trojan either.
Some of this may only make sense in the mission context, but here goes:
This spell will make the brothers four.
Your crucible upon the floor,
One at a time, all five you store,
Just these things and nothing more.
I'm without wings yet I did fly.
Shot once too often, I did die
With feath'ry tail and broken beak.
Your skill I used when at my peak.
Not born, but from a mother drawn,
I hang until one half is gone.
In caves I sleep until I'm old,
By then I'm ready, firm and gold.
The strong may throw yet close I stay
I'm used just once then thrown away.
Dropped from a height, I never break,
But break I do in murky lake.
Behind the stars and under hill,
The deepest holes I always fill;
I came first and follow after,
At life's end; there is no laughter.
I scurried swiftly without wings,
Yet caught in sil’vry, silken strings,
I dangle, dead, eight legs be fed,
Unless this spell with me is said.

Wow, thats great Larry, you are gifted !
Oh, riddles?
Not sure.
An arrow.
Makes me think of either a seed pod from a tree, or a caterpillar/butterfly.
A piece of paper, possibly a single-cast spell scroll.
Darkness, and very reminiscent of The Hobbit.
A fly? No, flies don't have wings. Presumably whatever is stuck in a giant spider web, mission-specific.
Thanks. You are very kind.
Yes, riddles. For a side quest. I want them to be a little challenging, but fair. From your response, I tweaked some clues but left the rest alone. You're close enough that should you encounter the needed objects in the mission you're likely to recognize them for what they are and know how to use them in the spell. One clue might keep you scratching your head a bit longer than others, but that's to the good.
Not too much so I hope? I did adapt some traditional folk-riddles to my needs and rhyme them, but nothing intentionally from Tolkien. [...scurrying to find an old copy of The Hobbit...] Do you mean this one?
Oh blast! Is mine too close to his? Drat. I must have had it somewhere in my subconsciousness. Should I change that one?It cannot be seen, cannot be felt,
Cannot be heard, cannot be smelt.
It lies behind stars and under hills,
And empty holes it fills.
It comes first and follows after,
Ends life, kills laughter.

I think it's fine. It's a subtle hint that they're all riddles, since most people will have heard of the Riddles in the Dark from The Hobbit. No reason not to have one easy one.
As long as it is not so close that it might be considered plagiarism. I don't want to plagiarize. An interpretation as an homage would be fine. Despite the fact that it was not conscious homage, it probably was at some level just that.
Looks Good! (except for Jorge of course)
I've addressed some others' concerns with the riddle-poem-spell. This is better, yes?
Mother Mercy's Simple Spell
These five items, placed together,
Bring forth brothers dressed with feather,
Five elements to make this spell
In cauldron black they come to dwell.
I
Behind the stars and under hill,
The deepest holes I always fill;
I came first and follow after,
At life's end; there is no laughter.

I hang until one half is gone.
In caves I sleep until I'm old,
By then I'm ready, firm and gold.

I'm used just once then thrown away.
Dropped from a height, I never break,
But break I do in murky lake.

Shot once too often, I did die
With feath'ry tail and broken beak.

I scurried swiftly without wings,
Yet caught in sil’vry, silken strings,
I dangle, dead, eight legs be fed,
Unless this spell with me is said.
Now place your pot upon the floor,
One at a time, all these you store,
Just five things and nothing more.
This spell will make the brothers four.
Bragging, eating, running, drinking,
Dear four brothers, wake up thinking
How to aid me in my rambling,
Snatching, sneaking, sometimes scrambling.
